Toronto FC II jumped out in front inside 20 minutes as Shaan Hundal rose up to head home a well-delivered corner.
However, the hosts struck back just 10 minutes later as Austin Da Luz headed home a corner to knot it up at 1.
Borja Angoitia made a great stop near the end of the first half to keep the score level.
The second half began with excitement at both ends of the pitch. Tim Kubel hit an absolute stunner of a shot from 30+ yards out but was denied by the fingertips of NCFC keeper Alex Tambakis.
The hosts took the lead in the 55th minute as Daniel Rios converted a spot kick. Angoitia guessed right but it was just out of his reach.
Canadian international Kyle Bekker added a third goal for the hosts off an assist from Rios.
Toronto FC II returns to action in a week when they host Nashville SC in Rochester, New York. Kickoff is set for 6:00 PM.
